I am wondering if the old caulk around a window has some adhesion should it be left in place if there are cracks along the edges and then just caulk over all of it or is it best to remove very cracked caulking that has peeled away along the edges of the window and stone.
The images should be viewed as the caulk line being vertical not horizontal.

I know this post is over a month old but according to The Window Sash Bible “wood side and head casings are always caulked to masonry but wood sills are not.” This is due to moisture issues. I know that doesn’t answer all of your questions but at least it seems the sill caulking should go.

For the longest life of the new caulking it's usually best to remove the old caulking, right down to the bare surface on both sides of the gap.
